No Idea. Genealogy is the study and documentation of a specific direct ancestral lineage within a biological Family. You are asking about the Science of Genetics, which has very little to do with Genealogy actually.

Question: How do I trace my geneology?

I'd like to trace my biological genealogy, and there's a few problems with that. For example...

Rumor has it my grandmother had an affair and that my mom isn't biologically related to my grandfather. Both my grandmother and supposed German grandfather are dead.

My great grandmother was a twin. Her dad was a white settler and her mom was a native who died in childbirth. Back then biracial couples were beyond taboo, so he gave both daughters away, but I don't think there's any legal record of them.

Another great grandmother lived during the Mexican civil war, and the town records were burned when she was a child.

And the biggest obstacle, Mexico is a huge legal mess full of corruption. How the heck am I supposed to access any records?

Question: Is it possible to create a new tree from an existing tree to separate maternal and paternal sides?

It depends on what software you are using. With Roots Magic, it is easy. You just export a GEDCOM, as Maxi said. I would delete the marriage fact and all the children, which makes the two seem unrelated. Then select "Everyone related to {father} for the first GEDCOM, then "Everyone related to {mother} for the second.Then you create two new databases and import the appropriate GEDCOM into each.

The other genealogy programs probably work that way too, the way Ford, Chevy and Dodge all have a radio and A/c; the buttons you push may be a little different, but you'll get the result you want.

Question: Is there a map or software things to mark locations?

You are not asking about genealogy software but mapping software, so geography...I know one for the UK and I am sure other countries also do it http://www.mapyx.com/quo/
